The way most groups do this is they follow the conductor on his track. There is some way to time the start (like I'll give you two measures for nothing, then everyone says the word "pop" on the next downbeat and that signals the start of the piece). Everyone makes their separate video of themselves playing and sends it in. Someone puts them all together with specialized software.

It's very time consuming for all parties involved.
